More than 100 jobs will go at its main base in Exeter, but its centre at George Best Belfast City Airport is suffering the next biggest cut.
Sixteen of the Belfast job losses will be among pilots, out of 61 currently employed.
For the moment the company has indicated that routes out of Belfast will not be cut, saying it is business as usual.
Saad Hammad, the chief executive, said the cuts are necessary to secure a long-term future for the airline, and that it was committed to connecting the UK's regions.
Flybe cut 490 jobs in 2012-13, with a further 100 going in the first half of 2013-14.
